Don't think I want to write this, but maybe someone else might:

In the Avengers / Captain America world Hydra took the precaution of backing up Zola's personality - and installed it on a new spaceship, known as Discovery. How does 2001 go when HAL is actually an evil Nazi, not just somewhat deranged?

Zola clearly wouldn't be conflicted about keeping secrets from the crew, so all the shenanigans with the AE355 unit wouldn't occur... unless Mission Control decided to fill in the flight crew on their analysis of anomalous differences between the Discovery's computer and the computers running in parallel back at the HAL labs.

Zola would be a bit more ingenious about killing the flight crew, covering up the murders and awakening the science team on arrival at Jupiter (or Saturn).

Ingenious in turning off the CO2 sensors and letting the flight crew die in their sleep. Sadly, no way of disposing the bodies. Ha, it's Marvel Science, Zola would find a way of using one of the pods' arms and make an ambulatory system to drag the bodies to the airlock and blow them out into space.

Recreate the scene from TOS where Spock realises that there's something up with the Enterprise's computer because it's not playing 3D Chess as well as it should. Dave Bowman beats HAL at chess because it's actually Zola who's playing him, and he begins to suspect that something is up.
